Eleanor is absolutely right.
Coot has Calculate->LSQ superpose option for that.
I feel what needs to be reiterated is that "CCP4 superpose" uses SSM -
secondary structure matching. It does fantastic job when you need to
align structural homologues, but it is not suited for what the original
post described - aligning two models using a seed with just few
residues. Yes, you would need to specify which residues to align, but
that seems to be inherent to the problem at hand.
