quick workaround is to add "--auto" before the mtz path
like this:

   $coot --pdb <path to pdb> --auto <path to map mtz>

In similar way, dimple script run-coot.py doens't work as intended — it will just open Coot but won't load structures and maps.

Coordinates/maps still could be loaded from Coot menu.

There are no errors/warnings when Coot is starting from the terminal.

What can cause such behaviour and how to fix it?
