Depends a bit on the format those programs put on the Clipboard.
I don't run windows, so I can't test it. The binary Chemdraw format is not 
supported by the CDK at this moment, but maybe it also puts other formats on 
the Clipboard...

Check out the UniversalIsomophismTester class in the 
org.openscience.cdk.isomorphism package.
