For me the naming doesn't matter that much if it is clearly defined what
the class (object) is and what not. If you name it "Molecule" it should be
clearly stated that it can contain disconnected structures as example and
other difference from a "real molecule".
Kind of off-topic but such a major overhaul as discussed in this thread
should then be a new major version, eg. 2.0.0
