I've actually thought about this and I thought about Star Trek II: The wrath
of Khan when the Enterprise had a special code that would take control over
another federation starship.  These planes are so automated, I wonder if
there is a solution similar where the pilots, once they realize that they
are being hijacked, enter a certain code that turns control of the aircraft
over to the air traffic control tower and they, the tower, are the only ones
with the override codes.  If I'm not mistaken, the computers on these
aircraft have the capability to land themselves.  In addition, you cut off
all communications to the aircraft so that the hijackers are isolated.
There are a lot more considerations, but it seems like a viable,and
inexpensive, option.
