That's probably your problem. The wires can only be bent so often before they break - if they're wrapped often and tightly then sooner or later they'll break. Of course there's not much room in the rubber sheath to move so more often than not you get a connection (the broken end are still touching) but it's a flakey one. You might want to check the ports (dust, peanut butter, etc) but since it's working sometimes it's probably a broken (or breaking) wire in the controller). I forgot how old your son is, but did he start playing more often without you? When my son hit five or so he wanted to start playing on his own while I was at work - but he might play for 20 minutes, do something else, go back, etc. The extra wear and tear on the cords (which were now being unwrapped several times a day) really added up. That's when we got the WaveBird (wireless controller for the GameCube).
