Would their updates be beneficial to the other users of your application? Would the customer be interested in licensing their updates back to you (BSD license?) so you integrate them and the updates become a standard feature of your application? That way all your customers benefit from them, you get an extra feature in your application and the customer will be running the standard version of your application again.
