I'm leaning more and more in the direction that it's not a "twist" at all... but rather that Jor El was foreshadowing the appearance of Zod. He was attempting to teach Clark the "Kryptonian Way" so that he'd be prepared to fight Zod. After all doesn't every dictator think that they've done the best thing for their people? Jor El may have seen the domination of Earth as a resource thing: if Kal El were in charge he could better fight Zod to save Earth... and save it from tyranny. ;^) Maybe it's just the comics-background talking but I like that idea much more than an "Evil Jor El". Of course we've yet to hear from Kal El's mother, Lara, in all of this... perhaps she'll provide a counterpoint/explanation at some point.
