If the student leaves class, and goes directly to the principle or 
counselors office to discuss their issue with the teacher, the student will 
not get in trouble. In most cases the student will have the option to 
switch teachers.

As for the students. If the teacher begins to treat the student unfairly, 
the student can again complain to the higher ups. It happens for more than 
just religious beliefs.

I once saw a girl, a friend of mine leave a class because she felt the male 
teacher was being sexist. She complained to a counselor, She switched 
classes, and nobody knew what happened.

If you are in a class with 30 students, and one suddenly gets up and walks 
out, you don't know why, if you do it is because that student told you. 
These issues are kept very quite by the school, as any public knowledge 
could be very bad press.
