I agree. I much prefer this setup for the reasons you have mentioned. Something about spanning the entire desktop just annoys me.
I like having Eclipse maxed in the primary window and my browser(s) and DBMS apps in the other. That way I have everything at a glance and don't have to do as much window switching. It just saves so much time. Dual monitors is ones of those things that you probably don't think about if you have never experienced it, but once you have, you wonder how you ever lived without it. I am seriously considering adding a 3rd .. maybe even a widescreen.
