Because the Taliban leadership did more than 'tell' them to kill us -
they trained them as well. Do we go kill everyone who complains about
the US? We don't nuke Iran when they have anti-US demonstrations. Heck,
we don't kill anti-US demonstrators in the country as well.

Another side note - consider the Nazis. The decision was made then that
a soldier cannot blame his superiors. Just because they order him to
kill others does not mean he (or she) has to. Just following orders is
not an excuse.
