You said the server was NOT serving pages.
But, no, you can't - Checkdisk should be scheduled at boot time and then the
server re-booted.
The run time for the operation on an NTFS system could take from 10 to 60
minutes depending on how large the drives are.   During this time the server
would be offline.  The reason for that is so that the file checker will not
run into open (but maybe corrupted) files and skip them.
Following the checkdisk operation, then the defrag should be run as well.
and the length of time that will take will depend on how long it has been
since it was last run, and again, the size of the drives. The defrag
operation can be run while the server is up and running, however, it will
not defragment any files that are in use at the time.
For a live server that is doing part of the job, the decision should be made
whether to take it off line now for the operation, or to schedule it for a
late-night when server traffic is not a factor.  That is the server admin's
decision.
