It's a shared server so it's one of those situations where it might be our
code or it might be someone else's or it might be a more fundamental
problem. I suspect it relates to the updater 2. It's running a few instances
of our CMS (which are all running the same set of code) and a few other
sites not ours. We don't have direct log access, just bits the hosting
company forward to us. Frustrating as we haven't seen anything like it on
our development server. :-(

Seriously tho, it sounds like something badly wrong with the server, maybe a
corrupt JVM or the like... What kind of apps are you running on it?
Processor useage, mem useage, bandwidth, etc. ? I assume since you say
you're able to look at the logs that this is a dedicated / colo server.
