Rebuilding a machine is a pain no matter how you approach it (although some people have offered some good advice here that will make things easier). There is a delicate balance between backing up as many files as possible to make the restoration as easy as possible, but also making sure you avoid any of the files that you suspect might be corrupt and the cause of the problems you are having. I recently had a hard drive failure with my Mac, and after spending an entire weekend getting up and running again, I bought a 100GB firewire drive, which will make life much easier should this ever occur again.
