I had the same problem. I found it's a bug in CFMX 6.1. If the value of  
cftreeitem contains a comma it will parse the value twice placing it at  
the root and in the tree. Macromedia confirmed this as a issue and have  
told me that it's been fixed in Blackstone.

What I've had to do is upgrade to CFMX 6.0 update 3 and my CTree stuff  
still works fine.
