All right, I think I may have found part of the issue, but not how to get around it.
I think it has something do with the "setclientcookies" attribute in the cfapplication tag. For App A, that attribute is set to "No" but for App B, it's set to "Yes". (which I didn't realize until just now) I'm not certain of the logic in that action, but I do know that if I change them all to "No", they don't share cfid/cftokens. But, App B also no longer keeps its session (probably because we're losing the session info by not appending the cftoken properly). I thought I tested setting them all to "Yes" before and it didn't seem to change anything, but now I just did that and it seemed to work. I'll need to run some more tests, but that may be the issue.
