I set my sites similar to this and the Mach-II framework suggestions.  I
don't like having "everything" visible by putting the web root and the
project root at the same location.

Every single site I've built has a root that is below web root. IE:

/ (project root)
/components
/includes
/etc
/wwwroot

So if I set my project root to foo.com, then obviously I can't go in
wwwroot/foo.cfm and have it work right. Don't most folks have a project
root that is below web root so they can work w/ files outside of web
root?
