Possibly...but according to them it wasn't all of the datasources, just
some.

Perhaps password issues? 4.1 changed the way passwords are stored in
the mysql grant tables.  There's an option you can set to make 4.1
(and newer) use old-style passwords.  If you run into this, CF will
just tell you it can't connect to the databases, which perhaps
explains the sysadmin's comments?
