You're talking about CFEclipse, right? You can't have a project inside a project. So you couldn't have one for Company and then ones for each site, unless the sub projects don't live under the company folder in your file system. This has been an annoyance for me, but I've learned to live with it. Or maybe someone else knows a way around this.
