For what it's worth, I think I have found the solution to this problem. Thought I would share it. It was really only happening with script based CFCs, so I turned off Javascript validation thinking Eclipse may have been looking at the CFScript as JS and trying to validate it all the time. It's only been a couple of hopurs but it seems to have worked.
