I remember doing most of the modifications in the "basket" directory, as 
related to shipping, credit card/check transactions etc...
 But it was very tricky to work with. From the sound of your second post, I 
would think most of your modifications would be done in the directory that is 
created when you create your store. Something to do with "wizards".
 I took a little time to read the code to see when it jumped back from that 
directory to the root install of able commerce.
