If no one sees it but them, then there is no advertising benefit for you to keep your logo there. Making customers happy is always good business practice.
I'd put their company name at the top, and have your company contact details somewhere on the site, so that if any admin person wanted to find out who had written it, they could easily do so. It doesn't need to be in their face every time they use it.
