Ryan,
        I'm playing with this myself at the moment.  My understanding is 

1       Tomcat is the Apache JSP server.  It does not require Apache as it
is a web server in its own right.  You can set up Tomcat so that it will
only process JS pages and pass all other pages to Apache.  If you only
install Tomcat them it will still server all pages types but not as
efficiently as Apache.

2.      Jrun is a JSP server and can be used as an alternative to Tomcat.

3.      ColdFusion using the Jrun server to sever pages but I don't know if
the CF version of Jrun will server JSP pages (might be crippled).

4.      Database connections are my problem at the moment.  I know under
windows you set up a DSN so that the web server can talk to the database.
Not sure how this is done under Unix or even if it necessary.  The
documentation for what is required or how things are setup is very hard to
find or track down.  If there are any Unix guru's out there then a quick
overview of what is required would be great.

Who provides the drivers to connect to MySQL or PostGres? MM?
