Actually, I believe the Tinderboxes always do clean (which invokes
distclean) on every cycle.

So I wonder if the real problem is that distclean is not doing enough.
Currently it does:

distclean:
        rm -rf $(C_BIN)/$(SNAP)
        rm -f  $(PLUGIN_INST)/*.egg-link
        rm -f  $(PLUGIN_INST)/*.pth
        rm -rf $(C_HOME)/*-py$(PYTHON_VER).egg

Should it be changed to this?

distclean:
        rm -rf $(C_BIN)/$(SNAP)
        rm -rf  $(PLUGIN_INST)/*
        rm -rf $(C_HOME)/*-py$(PYTHON_VER).egg
