Do you have access to any monitoring gear of any sort? There's a huge variety of monitoring gear available to you, oscilloscopes are maybe the crudest electronic monitoring mechanism with any plausible relevance, and usb monitoring software would probably be the highest level relevant tool for this kind of thing. Anyways, it seems to me that you need to isolate your problem before you can solve it. But it sounds to me as if you can reproduce the problem easily, and that's the hardest part... If you get stuck, we may need to bring in other people, so once you've made some progress, please do not hesitate to ask for help.
