Simply distribute a freenet.conf (freenet.ini on Windows, I believe)
which sets different bookmarks.  Your users can still update freenet.jar
from the main site, since once you set bookmarks in freenet.conf, they
stay set and do not get changed on updating.

You could even run your own spider and publish an index which lists
sites you would be comfortable recommending to your readers.

There is another advantage to running a node which has never retrieved
TFE and the other uncensored indices: then the decryption keys for
illegal sites have never been present on the node.  Indeed, the
decryption key to TFE has never been present on the node.  Thus, for
these users, the statement "I didn't know about any illegal content on
Freenet" will pass the straight-face test, as will the statement "I
didn't know the decryption keys for those sites."

And if you don't tell them about the main freenet.org site at all, but
just run a mirror with your own copies of the released software, they
_really_ won't know about TFE, etc.

You would need to provide a separate copy of Frost with different
default boards, or just not mention it.
