John, thats what i have done in the past (brought my own muffs in) i had one shop complain that he was not going to make any money on the mufflers if i did that, BUT THEN I JUST WENT SOMEWHERE ELSE. if you are worried about flow i would go to a regular fab shop who could put madrel(? spelling) bent stuff on for you- i have seen some pretty restricted stuff come out of muffler shops (like on my v8 s10). there are also diffrent thickness of pipe and kinds too, aluminized, stainless (this does not rust but i heard it turns brown from the heat and looks like rust) also some swear by h- pipes. my engine builder told me that he has found they just cut down the noise a little, no real power gains. (??) and also they hang down lower and make removing the trans driveshaft a pain- but they could use fittings here too for that. just some ideas to get you thinking, i/m not sure if all my info is correct but this is what i have been told.
