Vari Prime or anybody's self etching primer is designed to chemically etch bare metal to both seal and aid adhesion. There should be no rust after the etching primer if you have removed it first. The metal prep I am familiar with is a rust converter, not a sealer. Once etched,you can continue working on the body. Just reapply afterwards to areas of bare metal. A PPG company, Specialty Coatings, has the etching primer in an spray can for about 8 bucks a can. This is real handy for redoing small areas as you go. Keep in mind that this process does not replace priming for paint. It just keeps the rust away until you are ready to prime and paint.  Hope this helps.
