I am planning on using factory fuel injection, will this limit the
transmissions I am able to use? Will the engine computer have to match with
a certain transmission? Are the computer controls separate for the engine
and transmission?
In other words, if I pull a complete 350 from a 1996 C/K 1500 with
harnesses, can I use any transmission from a turbo 350 to a 4L60E as long as
I have the harness and controls from the transmission?

I think you will be real happy with a 350 Vortec motor. The RamJet Cam (GM) is the cheapest stock roller replacment and if you install 1.6 roller rockers you will have a 350/350 in theory, depending on your intake. A little work on the Vortec heads won't hurt to allow more lift and the stock springs are not ment to run high rpms. I have a 200-4R behind mine but would love to have a computerized EFI engine and transmission combo as I bet the mileage would be much better. My 350 is from a 96 C1500 with the modifications I mentioned and I am running a Edelbrock intake and 750 cfm carb.
