Have you tried to put them in different crates side by side and maybe cover them with a light blanket or towel. Fiona has started protesting when in the crate, so I give her a treat if she is quiet and it has helped a lot. As for the marking. I'd put a diaper on him or one of those belly bands. Is he neutered?
