Training inside or outside is really a personal choice. If you have cold/snowy winters and/or lots of rainy days then you would probably benefit with wee pads. Most dogs will go outside anyway just to mark territory. His system may still be adjusting to the change of diet or he could just be marking territory. Yes dogs use poop to mark territory too. If he is going more then 2x a day then it may be an upset tummy. If you changed his walk times then his schedule may be off, or he may be telling you that he wants to go for longer walks.
