At 13 weeks, he should not have the run of the house.  You need to get  an 
x pen for him, that will hold his bed on one end and pee pads on the other  
end (use a pad onto which you have sopped up some of his pee, so he  can 
smell it and know that's where to go). Keep him in there while you're  gone.  
Mop up all the other places that he has used, with plenty of water  into 
which you have poured some white vinegar (I think it deodorizes better than  
anything on the market).
