It's a good idea. We've talked in the past about allowing webapps to specify a manifest which (among other things) includes the list of protocols that they wish to support. When a webapp is "installed" via Create Application Shortcuts, we could add Chrome to the Windows list on behalf of the webapp.
There's also the registerProtocolHandler component of one of the WHAT Web Apps specs.
