To address the issue,

On the "New Tab" page, there should be a "Downloads" link that takes
you to the Download Manager.

I disagree with an alert when closing a window with multiple tabs, but
a "Session Restore" feature would be nice. What that is is, that if
you enable it in Settings, when you close a window with more than one
tab, the session is saved. When you re-open Chrome, on the "New Tab"
page there is a "Restore last session" button. Obviously once you
restore the session the saved session data is destroyed.
