As far as Flash is concerned, there is an application that does that:
FlashMute (http://www.indev.no/?p=projects#flashmute)

I don't exactly know how it works but you may be able to get some
information from their forums or contact them directly.

Anyhow, for what it's worth, a big +1 from me!
