Pavel, Is that the same SCE, or two separate SCEs? If it's the same one, then there is no problem. The SCE has a single global session state for all the ports.
If these are separate SCEs, then you may want to use PBR (using source IP on one side and destination IP on the other side). This solution is called MGSCP (multi-gigabit service control point). In this case you would need to break the etherchannel and use L3 interfaces... I can provide more details if relevant.
