Hi Seth The ISR platforms have configuration quirks when using multiple ethernet HWICs. Cisco have some documentation on workarounds, though none of them pretty.. I would assume this is why Cisco don't support multiple.
In my situation I decided to remove the two HWICs (installed by another group, but not tested, then left for 12 months before we came across it!) and replace them with an NM-16ESW.
