You missed a quote (~name# -> ~'name#); this works fine:
(defmacro my-macro [& body]
`(let [name# {#'*a* :new}]
(macrolet [(~(symbol 'with-my-macrolet)
[& body#]
`(with-bindings ~'name#
~...@body#))]
~...@body))
