I think a lot of people use the paredit mode which automatically keeps quotes balanced, but as someone who doesn't use paredit, I have also noticed this problem, and agree that it is a nuisance. (It's not just strings, I think, but can occur with other sorts of unbalanced things when typing at the top of a long file). The only workaround I know of is the one you've already discovered.
