Marcio, Which version of Clonezilla live are you using ? Did you try Clonezilla live 1.2.1-39 now in the stable branch ? It will save the hidden data between MBR and first partition and will restore it when you do a disk clone. We have tested it on thinkpad X61, and it works. After the image was saved and restore, it boots successfully, and the function key F11 (for recovery) still works.
