I am not sure how you have your Thunderbird configured, but each GMail account should be listed separately in your folder list. The local folders are designed to hold mail from POP accounts. I have never tried pulling mail from an IMAP account into a local folder. It kind of defeats one of the main reasons for having an IMAP account :) I did use fetchmail a few years to do something similar. I cannot find the script that I used, but the fetchmail site has some good documentation.
