Likely you will not be able to switch flash (youtube etc) over to use jack, but you can switch arts to use jack, that should solve your immediate problem here. Now unless you actually have more than one sound device (card), using Jack is a bit of an overkill. You may also use alsaconf to configure alsa to use your main sound device, and arts will follow and so will all the applications bar those that try to address the hardware device directly.
