Seems to indicate that you're indeed running the right version.
It should be logged at the debug level, provided this level is activated for logging. I'm not sure if this log goes to the console or to a file in command-line mode, though.Where can I see this message "Loading configuration from...." by the HTMLGenerator?
Log levels are configured in logkit.conf, there is some info at the wiki about this ("configuring the logs").
Does JTidy usually complain about invalid parameters? If so you could try giving an invalid value in your properties file and see if it fails, which would mean that your properties are indeed taken into account.
