Updating to DockerJobBundleFactory in ReferenceRunner.

SingleEnvironmentInstanceJobBundleFactory is deprecated and using it
for docker is allowing a bug (BEAM-4148) to pop up in the Reference
Runner. Switching to the correct replacement of DockerJobBundleFactory
fixes the bug.
