Sorry I can't help with shapely and cygwin, but I"m surprised FWTool sis still using python2.3 -- are you using the latest version? In any case, you can certainly get GDAL/OGR on its own (outside of FWTools) with python 2.5. It's unfortunate that Frank seems to see python as a scripting language for GDAL, rather than an general purpose tool.
