If you're copying the disk to a hard drive, you're copying all those individual files. Depending on the hard drive size and format (HFS vs HFS+), you may be seeing a minimum file size of 512, 1024, 1538, 2048, etc. bytes. When you copy back to floppies, which make much more efficient use of space, all should be okay.
