I seem to remember using CW4 on the Performa 550 just fine. Did you try to copy from a PPC install, or use an installer? I can't confirm that CW4 is working on Performa 550 because that machine isn't working (won't recognize any startup disk). I've tried a MOBO swap without a change in symptoms. I think the HD failed. Could a bad HD/lack of HD prevent boot from CD, floppy, or external Zip? I'm wondering if there might be a problem with the wiring inside the case. I don't have any other SCSI drives to try in it and would prefer not to buy a SCSI drive until after I know I can get this thing working (all my other Macs are IDE). I used a Performa 6300 to make the startup Zip disk I tried (7.5.3 - minimum for any Macintosh). I can burn CDs from iMac Rev A (OS 8.6) or eMac (OS X.2.6); but, I haven't figured out how to burn a boot CD for Performa 550 from one of these. Any suggestions would be appreciated.

For the Claris Works part: I got CW 4 with my PowerBook 190cs and it worked on this (and other) 68040s as well as CW 5 did (that I found on my 840AV when I first got it). Both worked fine with lesser Macs, too, although I am not sure if I tried anything more than CW 3 on the 68000s. No restriction of CW 4 to PPCs.

And for the Performa 550 part: I have seen it happen that a defective internal SCSI cable or an unreliable termination of the internal SCSI bus prevented a machine from booting from floppy. To rule out any such interference take the internal SCSI cable off the mobo, forget CD (same SCSI problems, lacking drivers) and Zip (the driver may not be the right one or may not be there at all, possible bus termination problems) and try to boot from a known-good floppy with 7.1 P3 through P6, enabler 332 v.1.1. Start from there; if it doesn't work, you might have a dead floppy drive.
