This is happening for me as well. I first noticed it for Ubuntu 9.04 and reported the bug but it got removed because I was unable to reply anything else about it. But alas, I'm now using 9.10 and it's happening again.
I found the easiest way to get it to work again is to mouse over either the top or bottom control panel on your desktop. I also found that I can go straight to one of those panels and use the rotate function as soon as I'm over the panel. Otherwise Compiz continues to ignore me trying to rotate the desktop cube.
