I get this issue with some apps in Karmic when wine changes the screen resolution (see https://bugs.launchpad.net/ubuntu/+source/compiz/+bug/336932). It didn't used to happen in Jaunty. The wine devs said it was nothing to do with them, but was a compiz issue.
