I get this under Ubuntu 11.04 running Unity. Windows are smooth for a variable period of time, and then become jerky. Other Unity functions such as sidebar auto-hide and workspace switching remain smooth. I have not found a combination of nvidia-settings and ccsm settings that ameliorate this problem. Resetting Compiz fixes the problem temporarily.
